I am now well into building this beast. It is the largest thing for me so far. Can anyone give me some info on the following:
The full size Storch is able to utilise the Aelorons as flaps during the landing proceedure. Can this be replicated in a model with 14 ft of wingspan and if so, how is it done? What I mean is, how does one switch from aeloron direction (one up/one down) to flap direction (both down together). I would really appreciate some feedback on this subject, Thanks.

I wouls suggest that having the ailerons drop with the flaps would be a great idea on your model to replicate the slow speed performance of the original.
Making the ailerons work as flaps as well is a simple task using the "Flaperon" function in your transmitter (Assuming you have a modern type transmitter). Without such a transmitter it is quite difficult as you would have to revert back to the sliding tray type arrangement used back in the stone ages when computer mixing in transmitters was not available. 1 servo is attached to a tray holding the aileron servo and can move it along a track to provide the flap function.
On such a big model I would not suggest the sliding tray solution so have a look at the instructions for your radio gear to see if the flaperon function is available.
